Bullet holes in windows don't show up very much. And yes, he does die. Snake appearing in Sonic's world upset the canon storyline, allowing Robotnik to die.

Snake, a character from an adults game, with villains that you actually KILL DIE DIE BOOM KABAM BANG BANG BANG MUAHAHAHAHA!
Sonic, the game where no-one really dies, and the best a villain can do is fire questionable coloured goo at you.
Merge the two together, it's obvious that when the main villain starts acting like any children's villain, overtop and flaboyant, Snake is going to pwn him with his usual tactic.
